You can use EXP transformation to remove dupes by creating local variables in the transformation.

Example is of AGG transformation, but you can use in EXP transformation.
You can use the lookup dyanamic cache too to remove duplicates.
Using Dynamic Lookup Cache of the target table and associating the input ports with the lookup port and checking the Insert Else Update option will help to eliminate the duplicate records in source and hence loading unique records in the target table
